sterndrive trim Cylinders

I replaced the cylinders on my port alpha II sterndrive and with the trim all the way up they are one inch shorter than the starboard sterndrive -when they are down all the cylinders are the same length-any ideas on how to fix this

My guess would be you bought used trim cylinders with one or more 1" spacers inside the cylinders. This is done on some boats to prevent the drive from hitting things like swimsteps etc. in the up position.
You will need to disassemble the cylinders and remove the spacers.

Could it be that the trim upper limit switch for that drive is out of adjustment?

they were actually brand new quicksilver marine cylinders which is what has me stumped- they came with instructions to "install spacers from old cylinders to limit the travel" but the instructions don't say anything about what to do if they don't have enough travel?

Sounds like you might be running the pistons disconnected from the outdrive. Try connecting them to the rear anchor pin,and see what happens after a few full up and down cycles.

they are completely installed on the stern drive.I filled the reservoir and ran the drive up and down 8 or 9 times and then ran the "trailer switch" all the way up once. the fluid was foamy in the reservoir. I'm going to try it again tomorrow and see if there might have been some air left in the system?

It will take a little time to get all the air out, but the air will not be your problem.
You basically have 2 choices.
1. pull the cylinders apart and look for the spacers.
2. leave it as is and use it the way it is.

Like Don says,if it's knott hitting anything,ignore it. It,s the down dimentions(spell ck) that count.Cannot adjust it out electrically.
