1958 Johnson Water pump replacement

I pulled the power head on my Johnson 5.5 CD-15 to replace the shift handle. I'm sure the water pump needs to be replaced. I don't see how to take the shift rod out of the lower unit. Do it get disconnected below the power head.

Beneath the powerhead are two nuts on the top end of the shift rod. There is also an aluminum lever on the inner end of the handle shaft, held on by a screw. Be careful with it, it is easy to break once the screw is removed.
