I have this engine and it stays completely dry inside. Unless your water cooling hose has moved I think you have an internal problem
I have had many problems with my 9.9 power thrust (2001) and am also waiting for Yamaha to get back to me.
Having dealt with them 4-5 times now, I can tell you that if you have any hope of getting an "adjustment" you must at an authorized dealer and deal with customer service on the 800#.
The present guy I am working with at Yamaha is named "
Wilson" and he has the correct attitude. I would try to speak with him if possible (they only have a few guys on the phone"). At one point in the past I was trying to make my customer service guy's job easier, and I went on-line and told him I found that several other people were reporting the same type of problems with this model year Yamaha 9.9, to which he replied "I could go on line and find that people where killed becuase a pyramid fell on them". After this insult I shut him down and moved on (actually got yamaha to put in the new style (water cooled) fuel pump and a new carb.
If you look at the diaphram in your fuel pump you can see if it has a small crack on the "shoulder". Mine ran rough, would not hold steady RPM and would die . It also pumped gas into the oil, and you should check that also - these motors should not have the oil dip stick filled and always leave about 5% less than full.
