OMC Cobra 4.3L If I ease into the throttle up to about 3500rpms most of the time the engine will run fine. If jump on the throttle it bogs down to idle. My question is, could this be a fuel filter problem? How many filters are on this engine? Is there one on the carb?

There is most likely a screen where the fuel line meets the carb.....;)

I had same sporadic problem with my ' 89 302v8 OMC. Had my shop do a carb rebuilt over winter (2 winters ago) and the problem was solved.

Can you use a automotive carb on a boat? How much should I be looking to spend to replace?

Don't replace it, rebuilt it. You can do it in a few hours yourself for 20 or 30, or pay someone about 100. The problem may be the accelerator pump in the carb, which sprays fuel in there to compensate for a lean condition when acclerating.

Does it do it all the time? Mine used to do it, but only after a long period of idling. I changed the plugs and it works fine now. I'de do a complete routine maintenance on it first if you haven't already.

There is a brand new long block in it. It's kind of random.

No, unless you want to blow yourself, and people around you up.
Do you have a water/fuel separator?

You can get a rebuilt for it for 188 bucks.Just bolt on and go.
First i would do all the other tune up stuff, points, plugs, check timing ect. to rule that out.

The rebuilts are at garaunteed carbs.com

It's probably not random, you just have to pay attention to the conditions before it does it, and what fixes it. Then you can narrow down what will fix it.
