Merc 240 EFI Two Stroke (Possible Flooding?)

I bought this boat from a man that worked in a Sea Doo repair shop. It is a 2002 Sea Doo Challenger with a Mercury 240 EFI Inboard. The first day on the lake everything was fine for about 2 hours. We sat around for about 30 minutes and when I went to go start it, it semi-started and then died. I couldn't start it again for about 20 minutes, when I did I docked it. Thinking I just flooded it by the way I was driving it, (cause I smelled gas in the engine compartment) I took it out the next weekend. After about 30 minutes on the lake, the same thing happened. I have changed the spark plugs, fuel filter, and fuel/water separator. I took it out for a third time, same thing...

Does anyone have any advice on what may be causing this?

This is the first boat I have owned.

Josh,

Your last couple of times out did the engine die and not want to restart?

You need to troubleshoot your problem when it happens, an intermittant problem can be tough to figure out when it is working OK.

You may have an issue with an electrical component failing once it is up to full operating temp, yet working fine while somewhat cooler.

First thing is to test for adeguate spark on all cylinders, WHEN the engine is acting up.
