You DO NOT have to run the engine to see if the choke operates.
You need to use a voltmeter and check if you have voltage at the purple wire on the choke coil.
Here is how that choke works.
When voltage is put to the choke coil (also know as a choke cover in the service manual), it heats up the spring inside and pushes the choke plate open.
If you have a bad ground or no power to the choke coil, then it will not operate. If you have a bad choke coil, it will not open. You have to use your meter to determine which is defective.

Is this the first time you have owned an engine with a carburator on it? It sounds as though things are working nomal.
The 3.0L engines ALWAYS run very rough when first started while the choke is closed. As the choke opens (electricaly as Tommays mentioned) and the engine warms at the same time, it smooths out and will run fine.
That is just the way a carburated engine works.
Yes, your engine is a 98, sorry, no service manual available online.
