It could be the antisiphon valve. That is the fitting the fuel hose connects to at the fuel tank. it has a check ball and spring in it. Maybe it clogged. Here's a link to a How to test your fuel system

Hold on here. Do we even know IF it actually ran out of fuel? If it did, the Merc MPIs are a major biotch to start. I don't even know the proper procedure, but I cycled the key about 100 times and I even dripped some gas into the intake and tried to burn my boat up. She finally started, but I have no idea what combo of stuff worked, but I do know I absolutely did run out of fuel as I have two tanks and ran one dry (not a good idea, but kid and I were not communicating). This could simply be loss of prime, but I am confused by the half full filter. If it were me, I'd fill a filter with clean fuel and try that before I inspected any parts or replaced anything.

Well, I don' t know for sure. All I can tell ya is that the gas needle woul swing a little with the boat as it rocked, then when it stoped, it wasn't doing that anymore, which would indicate to me that there was no more fuel in there and the sending unit was indicating a false reading (of a 1/4 tank left). I won't know for sure until I test the sending unit.

I'm going to search the net for the proper procedure to prime.

well, I took the sending unit apart, and that works fine, checked the pick up tube and it is submerged into the fuel (about 1/2 inch), checked the antisyphon valve and it's working fine (free of movement and corosion free). I just don't get any suction (I tried priming it again a buch of time and the line from the tank is bone dry).
So, I'm going to say either the pump is shot (even though I hear it running) or, the system must be primed, which I have no idea how to do!

If you'll do the testing I gave you a link to in my previous post, #21, you will find your problem. No need to do any guessing or part replacing just to see if a part is bad, or good. You can pick up a vacuum gauge at a local auto parts store.

I read that, except you gotta have the engine running...and mine isn't...

You can still check the pumps ability to siphon fuel from the tank without the engine running. You only need to cycle the ignition switch or make up a jumper wire for the fuel pump. While the pump is running read the vacuum gauge.

welp, couldn't find my trusty vac gauge so I did the poor man method, used my thumb on the hose instead...and it sucks at sucking...there's no way there's enough Vac to over come that check valve at the tank. I also looked and made sure the pick up was in the gasoline, and it sucked a big fat nada...

My next "check" is to check the fuel line from the tank to the filter for any cuts or break...
