The basic answer is that the drain fitting does not go all the way through the transom. Epoxy seal the walls of the hole and then install the brass threaded drain plug housing.
Essentially, that's the solution. You fit your drain, take it out and seal up the hole and replace. You can over engineer it all day long if you want. I plan to cut the hole out a little oversized, then filling it in with the peanut butter or epoxy and then redrilling the hole and then installing the new plug.
Actually, I saw a pretty cool drain on an old aluminum boat yesterday. It had a screw down valve, and on the bottom of the boat, it had a casting that had a hole in the back. Essentially, the water drained out the bottom of the boat instead of out the back, and the way it was designed, while the boat was in motion, it would suction out any water if you opened the valve while underway, and then you could just screw it back down. Pluses include not getting wet hands messing with the rubber style and assuring yourself a good tight fit. Minuses would be not being able to just "replace" the valve if it went bad on you, debris could get caught in it.
