Water filling up cup holder/foam

1993 Spectrum Aluminum fish and ski. New full cnavas including side curtains and rear slope back. It has carpet all over the thing including on top of the gunwales.
There is a cup holder under the dash on the passenger side that fills with water when it rains, even when the top completely done up. I really wouldn't care, but the cup holder ends up floating in it's hole in water which is soaking into the foam. The only wood in this boat is the floor so I'm not too concerned about rot. I am worried about the weight of the wet foam though.
How should I fix this? I can not see where the water is coming from!

I hate to state the obvious, but you have to figure out where the water is coming from and stop it. Maybe hide out under the cover with a flash light and have someone simulate rain with the garden hose?

My cup holders have drains in the bottom and drain tubes to the deck. Maybe you need to make one.

I can't picture what you are saying? Can you take a photo and post?

Sounds like a bit of a mystery.
