You need to get a Merc cut-out template. It should have the measurements for placing the template on the transom. After that the alignment is done with an alignment tool when your transom plate, gimble housing are installed.
If memory serves me right there are some threads on the subject regarding that cutout and template. Search in the Merc forums.

as well as what spinnaker said......

did you keep the stiringers and the motor mount area the same height?.....if not, you have a slight adjustment in the isolators that attach and support the motor mounts from the stringer/mount height.

if you made a mistake, and made the mount base too high.......different isolators or motor mounts can be used......however to find the correct combination, means lifting the motor....trying different mounts with different isolators and vise versa a bazillion times.....each time you try.....you MUST USE THE ALLINGMENT BAR....not good if your paying shop charges

good luck.

Ayuh,... My question is, Is the original cut-out still in the glass, OUTSIDE the transom,..??

If So,... Use it to cut the New 1...
The Center cut out will be the Same, as should the lower bolt holes, although the bolt holes should be verified...
