installing lower unit on 90 yamaha

I have a 2006 90hp 2 stroke yamaha outboard that I just changed the water pump. I am having trouble setting the lower unit. I have it in neutral, everything seemed to go back together without any obvious change. The lower unit is about an inch short of seating. I have tried to wiggle the lower unit to get the drive spindle in and the gear shipt spindle. What else to I need to look at? the first time I put the lowerunit on, it went together but the shift spindle was not in. It appears the shifter is not aligning but cannot figure out whatelse to change to get the lower unit on. thanks

make sure the little oring that goes on the lower unit shift shaft isnt jammed in the shift shaft female splines.
make sure both are in N.
makes sure the splines on the drive shaft are lining up with the crank,sometimes you ned to turn te flywheel a bit.
