Gentlemen..
I took the boat out for the first time Saturday. Thanks to y'all I got the choke figured out, so starting isn't the issue now. It would only run at an idle, for about 15-20 minutes. Everytime I'd try and throttle up, it would die, then after 15-20, it ran fine. I let it sit for a while (fishing), then the same issue. I was told locally this morning that Yamaha's are notorious for carb problems. Note - Starting the motor at home, and running it, it runs fine.
Any ideas? Other than the $500 they want to rebuild the carbs?

I would start with checking how the spark plugs look.
Check You use correct plugs and they have correct gap and all give sparks.

If that is OK I would next check so You are using fresh gas (with no water in gas).
Do You have a fuel/water separator installed?

So just the basic first.

After that I maybe should start to have a look at the fuel supply chain to the carburators, and probably also clean the carburators (but I would probably at the same time use a "Carburator repair kit" for each carburator). If You know how to do this. Otherwise it is straight way to the Yamaha dealer for the carburators rebuild.

Hope You get more suggestions from other persons here also.

robert sounds like fuel problem. How long has boat been sitting this is my five cents . remove fuel seperator or filter clean or replace if needed ,then clean engine filter if moisture is present then you know its most likley in carbs with thos symptoms. If you have to drain float bowls by removing bowl drain screws I personally will pump primer bulb a few times to flush outIwill put gas in apron so be prepared to clean up,put in gas stabilizer and top off with new gas if problenm persists then i would remove carbs ,plugs, also ck oil in engine abd remote tank .

on my 93 200s[2] i have to crack the throttle open and keep flicking the choke switch up untill it warms up before they rev up smoothly.i would think that if you had dirt or water, that the carbs would act up over the whole power level.not just idle and start.maybe some good grade cleaner thru the tank may help.

I agree with xltier. On my 200 it's the same deal. However... I'll bet your carbs need cleaned. Rebuild is probably not needed but off motor cleaning probably is. I don't get to run mine often enough and this spring it ran fine for 30 miles up river then would only make 200 rpm on the way back after sitting for about 4 hours. Removed carbs and they were full of gooey crud. Cleaned em and she runs like a top again. Yamaha's run better if fuel stabilizer is added to all gas. (heck they all do). By the way, IMHO, $500 to rebuild the carbs is outrageous!! 200-300 would be more realistic.

Oops make that only make 2000 rpm. (200 would be less than idle...hehehe)

Thanks guys.. I'll be pulling the carbs this weekend to see how filthy they might be. I'll post a reply the first part of the week... Also, I should add that I hauled this boat from Houston to Phoenix and the roads were pretty bad, so I wonder if any sediment in the take might have gotten stirred up, and is causing this problem... hmmm

$5.00 says you'll find one or more carbs not getting full fuel (maby none at all) due to crud inside.
