Can I use a fuel / water separator with my Johnson which is a gas/oil mix? Or does the fuel water separator have to be used only with straight gas?

i'm looking to get a trolling motor as a backup for my 16' aluminum. It currently has a 25 hp Johnson and was wondering what size trolling motor i would need to push that boat only in Emergency backup purposes. Not to be used all the time.
Also, would I need to connect that motor to separate...
What are you guys using in your gas to clean your carbs or to keep them clean. I feel I am having a carb problem and was wondering if I should add some additive in the fuel to clean them up.
