Just wanted to close out this thread. I missed in the OMC manual the AC tap only puts out 7-8 Volts. I also ended up cutting the whole harness connector out and making every connection with bullet connectors. Working great so far.
Today I just cut the purple wire on the engine side harness, and spliced it outside of the connector to the wire on boat side and now it doesn't pop the fuse. So I'll work on making that a permanent fix. But I still only get 7.5 volts to the choke thermostat. Probably another bad wire?
