02 yamaha 225 no power maybe water?

My boss has an 02 i think its a 225 or 275 but anyway he had the boat hull worked on in the past few weeks they had the motor off and when he got it back 1 25gal tank was full of water and the other had some in it. He drained the water and put in fresh gas in. the motor was running great for awhile but it lost power when he slowed for a bridge and now doesnt want to get above 2000 rpm and will evenually stall out if you stay in the throttle at 2000. He checked the filter and we're thinking fuel pump any ideas? Sorry for the long explination but I thought it might be important.

we really need a model number. without it its hard to tell which fuel and ignition system we are disscussing.

It is a 2002 efi 225 he said thats whats on the cowl he also said when he tries to plane out it hits about 2000rpm and if he stays on the pedal it will die but if he lifts off it will go back to an idle fine. He did bleed the fuel system all the way to the injection pump and has pulled the line and it will shoot out whe4n you hit the primer bulb. any ideas on how to test the fuel pumps? Or any other ideas?

really really need a model number, in 02 they made several versions of the 225 EFI in both 2 and 4 stroke.while to me they are all the same, to give you any pertinant advice I really need to know what we are discussing.
