I have removed all the old wood (marine plywood). I have purchased new marine plywood and intend to install. I am concerned, based on the previous damage, that I may not have a clear direction on where to go with either the bottom or the top (walking deck) of the the new wood. My intent was to do all the wood with KILZ and then use an epoxy paint like Brightside Pre-Kote Primer and Interlux Brightside One-Part Polyurethane Paint with Teflon on bothe the bottom as wellas the top (walking deck) and the fiberglass the walking deck.

Have to core sampled the stringers? It appears you may have some rot issues going on with them as well.

Your deck should be either epoxy or polyresin and glass coated on both sides if you want it to last...Long Term. Your described method will not hold up but a couple of years, if that. Prolly the easiest quickest method would be to purchase a couple of gallons of epoxy and coat both sides and edges with 2-3 coats of epoxy and then the paint . It will last for decades as long as you always maintain it properly and precoat any holes or cracks with the same epoxy.
