1991 4.3L OMC Cobra - Engine Electrical Issues

First off, before anyone suggests buying a new boat, I have invested too much in this one. Had new floor/stringers/fiberglass/flotation foam installed, and Engine reinstalled by local marine repairman (after I took it much further apart during disassemble process than i needed to). That being said:

The carburetor has been rebuilt, newly serviced (plugs, oil/filter, fuel filter, points & used coil installed). There is an obvious short (SOMEWHERE). I previously discovered a Batt+ wire under inst. cluster (one with boot on it that plugs onto screw terminal of gauge) that was disconnected. When connected the engine ran very smooth and shifted normally (it seemed for the brief amount of time it would run) then it would blow the ignition fuse - repeatedly. I purchased the SELOC manual and there is not a wiring schematic for any years around my model - 1991 Four Winns Freedom 190 - that matches what is actually wired to the ignition coil (main thing I noticed), and some other harness wire colors. The repairman who is currently working on it has confirmed it's electrical, not carburator flooding, etc...; and says that when he bypasses my ignition system (straight-wires the coil to other ignition switch), it runs Great... But has alternator disconnected, as it shorted out and is currently not charging (suspected to be related to wiring short.

So, question is: What is the best way to "Re-Wire" ignition system? OR, should I bite the bullet and start tracing wiring until I find a short? Bought the boat used (of course), so no telling what's been done to it previously.
Or, any other suggestions on how to locate problem and resolve it?

I should add: it was running, just very rough, and didn't want to idle (with that wire under instrument cluster disconnected); and when trying to put in gear, it was stalling completely about 98% of the time, basically un-usable.
