1999 OX66 250TURX high speed misfire

What sensor(s) determine that the engine is in gear as apposed to neutral. I understand the shift switch cuts cylinders when put into gear. Once it gets the signal does the CDI use this to know the engine is in gear? Sorry for all the crazy questions but I have been fighting this misfire issue for months. I have ruled out fuel. Ignition tests come back normal. Cylinder 3 and 4 both center cylinders fouls plugs randomly. Everything I have tested is coming back good. I'm down to an intermitten wiring issue or CDI. From what I have read CDI units have a very low failure rate. My thought is the CDI is thinking it is in neutral while in gear causing it to drop cylinders. CCS affects cylinder 2 and 5 if I am correct. What cylinders would drop if you overspeed in neutral?

motor has no clue if its in gear or not.
shift cut switch ONLY activates when going from an in a gear position to nuetral
CCS only affects 2 and 5.
the ONLY way to tell if the CDI output is wrong is with an ANALOG peak reading meter like the stevens CD-77.
an analog meter will react quick enough to see a fluctuation in output voltage.
remember we are dealing with ign producing devices, stator, and ign controling devices, triggers,.
test the inputs,with an analog meter.
