2001 250 Ficht EMM issues

Concerning my EMM for my 2001 Ficht 250. I brought my boat to #$#### Marine I believe back in March and at that time I was told that my EMM was bad and needed to be refurbished and was shipped to DFI for repair. It was returned saying they didn?t find any defect with the unit. The EMM was reinstalled at a considerable expense and the problems continued. To say the least, I was frustrated and towed the boat to Baton Rouge to @#%$#$ Marine and after new water pumps, thermostats, again at considerable expense, the same problem continues. The mechanic at @ %$#%%% Marine insists the EMM is the problem. He stated the he watched the port and starboard temps which remain consistent (normal) while the EMM slowly rises above engine temp. The symptoms are as follows: The boat starts and operates normal for about 20 minutes and shuts down (hard stop) with no alarms. The boat will turn over, but will not start until I let it sit for a while. Afterwards it will start and run normal for a few minutes and then repeat the sequence of events. The mechanic says he has checked cooling system and everything looks good. I also checked water flow in my drive-way on the hose through the EMM which looks quite good to me. Could someone help me out here? I will **** on a spark plug at this point if it will get me back on the water. The mechanic continues to insist that the main thermal device in the EMM is opening and shutting down the engine. I have 1057 hours on this motor and this is the first major problem I have had, keeping me off the water almost this hole summer. The guy at DFI (nice fellow) says the EMM is good and the problem to him sounds like a water restriction problem, probably in the vapor seperator is the problem. OK - someone please point me in the right direction. I am not particulary opposed to buying a new EMM, but I am not convinced its the problem.
