I have a 06 Tracker Pro Team 175tw. This past weekend, I ran into a couple of issues that I can't seem to find the answer for. One is mechanical and the other is electrical.

My 60hp EFI Mercury was running like a top at the beginning of this season. I ran it last weekend and it was still going strong. I fished a tournament on Saturday 8-18-18, and noticed that the motor did not have water pumping through it and the RPMs were idling at 3000+. I saw that my port was clogged on the motor. I clear the debris from the port, and got water to start pumping out, but it seemed to be at higher pressure than normal. I figured that it was from the higher RPMs. What could be causing the high RPMs to show up 6 days after running perfect?

Could mud being pulled into the pump be causing this. I did run the motor extremely shallow and had to push myself through for about 3 feet.

Yes mud can be pulled in by the pump and may now be clogging the cooling passages in the engine. That and the fact that mud/sand are abrasive so the water pump impeller and possibly the pump housing are now in need of replacement. You have some troubleshooting to do. Hard to tell what's causing the high idle but if it happened at the same time as the grounding, you will need professional help or at least an understanding of the water flow through the engine.

Could the high idle be a byproduct off the electrical issue that I am also having?

I figured out the High RPM issue. There was a vacuum line on the right side of the motor that was not connected. I reconnected it and the rpm's immediately dropped. So, that is great. Now, I just have to figure out the electrical issue that I am having that I posted in another thread on this forum. I appreciate the help that you gave me earlier.
