I seem to have stumbled on this thread because I am having the same problem (in all modes of operation on the boat and on an engine stand). I have a 2012 20hp Suzuki with less than 30hrs that I am having vibration issue with. My engine idles (800rpm) smooth as silk, then at about 1500rpms I feel like it's going to shake the engine off the back of the boat (It's bolted on, but it might vibrate the lock nuts off). I won't feel it cause after 10 minutes, of run time my hand, arm, shoulder, and left side of my face are numb. I took it into a dealer to have them check it out. They agreed that it vibrates badly and spent an hour looking for bad coils, plugs, wires, compression... They called Suzuki to hear the same explanation about the pistons moving in unison and it operates within their standards. This is very frustrating to know that they had issues in 2005 and still haven't fixed it 8 years later.

Did anyones engine ever smooth out over time?

what kind of problems did they have in 2005 and have not fixed?

May take a while to find someone with a motor just like yours to post comments on the vibration.

Most come here to ask for help so do not look every day while they are not having problems

If the engine is working according to design specifications it is not going to get better with time. Nature of the beast. You might want to get a third opinion from a different Suzuki mechanic just to correlate what your dealer and Suzuki have already stated.

Is the motor mounted on an aluminum boat? This can make the problem appear more apparent.

Two cylinder engines can be problematic with respect to vibration. I see that Yamaha installed a counter balance piston to try and mitigate vibration on their F25. That can create another different problem however. Motor design is a number of trade offs.

One possible solution may be to installed one of the vibration dampening pads that mount on the transom. The motor then rests on the pad.

Maybe remove the prop and run the motor....could be an out of balance prop or a bent prop shaft?....maybe some weeds or foreign material wrapped around prop/shaft?....

Also check for loose motor mounts....those rubber bushings behind those side covers on side of motor....maybe bolts are loose?...
