454 water help

I had a problem over 4th of July weekend during a big storm. I wrote in about the problem. Long store short, it ingested water through the exhaust and ending up with a bent connectiong rod. All has been repaired and engine put back in the boat. When I reistalled the motor I also replaced the manifold just because it looked cosmetically rough on the outside. Tested fine. I went to test the motor out sunday and had a backfire through the carb under heavy load. I assummed the timing or carb issue. Went through both systems without finding a tell tail sign. I also wanted to recheck the valve adjustment to make sure I didn't have anything too tight. As I pulled the port riser off I saw water sitting in the bottom of the manifold only on #5. If the riser was leaking would it fill the entire manifold? If the gasket was leaking would it cause this issue? Where could this water be coming from? Head? It is a 454 Bravo 1, center riser manifolds. No overheating issue while testing but never got on plane. Im assuming now that the backfiring came from the water. Ran compression check and all were within 5 lbs.

Just a side note to the post, The manifolds are aftermarket and Im not sure what brand, the risers are mercrusier and made of stainless steel. There is no nasty corrosion inside the the exhaust side or the water jackets like in the pictures i've seen.
