50hp force Running rough

I was on the river today and all of the sudden my motor started running very rough and would not go past 2000 rpms. The fuels lines, and carburetor were ok. Both clinders read 125 on the compression check. Both ofthe pluggs are firing. I also ran the engine for a few seconds with the compression tester hose hooked on each cylinder and placed in a glass to see if water was possibly entering the cylinder. I removed the boots from my spark puggs, clamped on of the ends of my tester on the plugg and grounded the other end to the block. When I applied the tester to cylinder 1 the motor just sputterd, but when i placed the tester on cylinder 2 the motor would start to sputter and then die. I tried chaning the coils arround but the motor still died when I applied the tester to cylinder 2. Does anyone know why this problem would still follow even after swapping the coils around?
