Sounds to me like you have a gunked up fuel system. An electrical problem still could be present but the following recomendation couldn't hurt. If it were my motor I'd first inspect the fuel lines coming from the fuel pump. Are they new or do they look cracked and old. Old fuel lines can deteriorate depositing particles in the carbs. Especially at the barbed t's near the carbs. Pretty cheap stuff to replace by yourself, make sure it is alcohol resistant. They sell decent replacement hose at most boat dealers.
You might try just removing the high speed jets and checking for a blockage there before doing a complete carb cleaning, recommended. Check the FAQ for some great tips.
Fuel pump, eh, maybe but it runs fo a while so it is doubtful.
Could be the pickup screen in the gas tank itself but you probably looked at that when siphoning out the old gas.
Thermostats are important indeed but won't cause it to bog at wot.
Turbojets don't have waterpumps.
