I have a 250 Inline 6 165hp. Everything is new (under 100hrs). I noticed a noise coming from the Alternator pulley, like the pulley is no good. It is still charging the batteries, but the noise is coming from a low idle rpm. If I rev the motor to 1200+ the noise stops.

Everything is lined up properly and the belt is properly set. Is there a way of changing just the pulley on the alternator since it is still working charging the batteries?

You can purchase new pulleys at just about any parts store. Just make sure it's close to the original pulley diameter.

I would suggest feeling if the bearing heats up really bad after you run the boat for a while. Usually that would be one of the signs the bearing is gone.

Take the belt off the pulley and turn it by hand noting if it does not feel smooth. Agree with CaptainMak it's probably a bearing and may not be the pulley. If it is a bearing, take it to a alt shop they can replace the bearing for very little cash
