I have a Guest model 2100 Battery switch hooked up with two batteries, and everything works great.

I added my Promariner ProSport 20 3 bank onboard charger to my boat the other day by attaching 1 set of leads to each battery. After I did this I got no power to my dash. Ignition switch or nothing would work. I took the charger off and everything worked fine again.

Am I hooking this up incorrectly?

Motor is Mercruiser 5.7l

It's something in your connections to your battery. Try cleaning all the terminals with a wire brush or Emery cloth, make sure you clean the ring connectors too and reinstall.

Should work fine.

Make sure the (yellow)wires are connected to the negative side of the battery and the red positive side of the battery.

Is the A/C supply hooked up to the charger correctly? View the LED indicators
Assuming your batteries are discharged you should observe: Blue AC POWER LED
is turned on, followed by the Red Charge LED and RED Battery Type LED turning on (red is the factory setting of flooded (Lead-acid)/AGM type batteries).

IMPORTANT NOTICE
As you prepare to attach the positive (red) and negative (yellow) charger output
leads to the batteries there will be brief low power spark that is generated as
you make the connection. This is due to the high frequency capacitors taking
a charge. Make sure the (yellow) wires are connected as illustrated to the
negative side of the battery and the red wires are connected to the positive side
of the battery, as illustrated on pages 10 and 11.

Edit:
I hope your not hooking the charger to the battery switch then to the batteries.

There might be a fuse installed in the charger. See if you didn't blow it.

Yes yellow is connected to the NEG and red to the POS.
Blue Power and Red Charging lights were on.
I had it hooked up the same way in my old boat with no problems. Could it be a problem with how the switch is wired.
