Bayline Toph maiden voyage with prolems

So I finally got my 24' 1987 bayliner trophy ready for her maiden run. I recently replaced the original omc 305 with a 350 chevy truck engine. I also replaced the outdrive because when I bought the boat it had no outdrive. Anyways when not running it shifts into f-n-r just fine. But when the boat is in the water running it goes into forward and reverse from neutral just fine but once you put into any gear it will not go into neutral until you shut the engine down. Im sure this is adjustment but not sure if I need to remove the outdrive or just adjust on the top of the motor.
So I took it out anyways to see how it would run and I throttled up and got on plane and I thought I smelled rubber. So I shut it down and checked things out and couldn't find anything wrong. Throttled back up and got on plane and heard a popping noise. It sounded like it was popping through the intake but couldn't exactly tell for sure and it sounded like the motor was laboring. Im thinking I may need to put a timing light on it. My question I was wondering if the coupler and the noise I heard could be related. How do you tell if the coupler is bad?

it also seemed to have a vibration. The prop needs replaced cause the outside edge of one of the blades is bent. Could this cause vibration?

Absolutely, on the timing.

On the coupler, if it starts to spin, it can smell. Before very long, the boat would just sink off plane while the motor continued to rev. It would be no different that a spun prop hub.

I would try to feel the temperature of your exhaust boots. Without sufficient water, they can heat up and smell. If that were the case you would eventually cook them.

Your shifting out of gear, while running, sounds like your ESA is not working. You can manually activate while on muffs to see if it stumbles the engine. It might not be working electronically OR it may just be out of adjustment

what do you mean by if the coupler spins? Do you mean the splines separate from the rubber? How common is that and what causes it? THe shifting issue is like something is binding. When the boat is running if Im in forward and moving and if I try to shift in into neutral the shifter will go to the neutral spot but the outdrive stays engaged in forward. If Im in forward and shift to neutral then try to go to reverse it goes to the neutral spot but stays in forward and the shifter will not go past the neutral spot like something is bound.

I put new boots on and I checked the temp of them and the manifolds and they were not hot. temp gauge was reading 160

Ok, the boots are not the issue. The coupler is vulcanized rubber. It has the inner and the outer that is connected by rubber. They can break loose, especially if the driveshaft is not properly aligned. When they break loose, they spin and burn. To repeat myself, if it is difficult to pull it out of gear, then your shift cable is fubar'd or you ESA is not working. The gears are cut to fail engaged. The engine needs to cut out to be able to pull it out of gear.

Ok, I understand now. So if the coupler is failing, it wont make any noise? I installed a new gimbal bearing and used the alignment tool and the driveshaft slid right in. The coupler doesn't seem to be slipping or anything. I can stab the throttle and it gets up on plane pretty fast. When I start the boat up in neutral and shift into forward or reverse the engine stumbles so I believe that the ESA is working. Im assuming the the cables have to be adjusted right for the ESA so it shifts correctly?

I also was reading on here bout the ESA only working with points. My boat has a pertronix electronic ignition. I read that there is a CDI unit to work with electronic ignition. How do I tell if I have that unit?
