best way to clean out engine

So I've got a 91' 50 hp 2 stoke that had some electrical problems while fishing in salt water that didn't allow me to properly flush the engine after we returned home. It sat for about 4 months like this and we finally fixed her this past weekend. I took the thermostat out to see the damage and it was indeed not pretty. It has minor rust and some build up. What would be the be the best solution to run through her to eliminate as much of this as possible? I'm fairly new to boats and have heard that most people use antifreeze just before they store in the winter, would running this through my engine help at all to clear it up?

No antifreeze in a 2 stroke outboard - they are self draining if stored in the running position.

Start with a straight fresh water flush. If you were running in salt water you may want to use a product called Salt-Away.
