Have you tried swapping the ignition coils to see if the problem follows? That'd at least narrow it down some. Doesn't the FSM tell you how to check the pulser coils electrically (so you maybe don't have to pull them)? The ignition charge coil is common so seems unlikely it'd be the culprit, and likewise the CDI (to a lesser extent since it's more complex), but who knows? Probably need some sophisticated equipment to diagnose for sure. Swapping in known good parts when available is the best us home mechanics can do. Good luck.
