I'm replacing the garboard assembly that drains the bilge on my 1984 Sea Ray cuddy. The picture shows the surface area around the hole in the transom where the garboard assembly is inserted. The old assembly didn't leak, but the depression missing gelcoat at the 3-4 o'clock position bothers me. Should I try to build that area up before putting the new drain in or should I just make sure it gets plenty of sealant?

It's really up to you but looks like a screw hole goes into part of the missing piece. You could use some 5200 sealant and never worry about it again or do a fiberglass repair and some 4200 sealant and be able to take it apart later again if you need to.

I would definetly grind the entire drain area down and build it up with a couple of layers of CSM. Re-Cut the hole and redrill the screw holes. Get a preval sprayer and spray 2-3 coats of Gelcoat, sand and buff and then Reattach the drain assembly with some 3M 4200 or 5200 sealant making sure to coat the screws and the screw holes.

I would Put your new drain in Dry ( meaning new holes and no bedding compound ) ..

Then Mark your flange with a pencil .. remove the drain .. sand up to your pencil mark with some 120ish grit sand paper. Acetone wipe .. Install the new drain with 5200 Fast cure ( yes put a dab or two on your threads of the three screws as well ). Wipe up any extra goo around there with some mineral spirits.

Done :)

YD.

PS. If you have any chipping of gel around the area make sure you remove that as well before the install ..

Since the area looks like just the gel coat separated from the 'glass underneath its up to you. I would flake away the loose gel and if the area gets larger, follow WOG's advise.

If what you see is the end of the loose gel, I would simply bed in with 5200 and not worry about it.
