Boat rebuild questions.

I have a 1964 Johnson Tri-Hull, and this winter I'm going to rip out the floor and make sure all is ok. The floor has a soft spot, and want to check the stringers, I suspect they are not glassed in due to the age of boat. The transom is bare on the inside just has a coat of paint, and someone has done some shoddy fiberglass work where the floor meets the transom in the center where the well is. Can I leave the transom alone? and glass some new stringers/floor to it? All the transom that I can see looks ok. Also am I ok to leave the boat on the trailer when doing this work. Hope to get started in the next month or so.

Let me suggest you start by reading this thread. Andgott has done an excellent job on "Gutting" his boat and then restoring it to a pristine state. He is still working on it but is well on his way to success. You will learn a lot.

You may or may not have to go this far but you will KNOW what you may have in store for you. Usually when the Deck (Boats don't have floors)has soft spots the stringers and transom are bad too.

What about supporting the boat while the deck is out? Is it ok to sit on the trailer or should I make a bunk?

Either way will work. A bunk will significantly lower it and make for easier access but you can leave it on the trailer too! Take some measurements as it sits now so you will KNOW what the finished dimensions should be. You can make some interior braces if you think it is starting to warp on you.
