Can a front half (intake side) of a 1998 Johnson 225 powerhead be used with a back half (piston side) from another powerhead. I just wanted to make sure they will line up properly and it won't give me trouble down the road. The front half from the one I want to rebuild has a hole knocked in it.

No. They are line bored in the factory and every block is different.

Sometimes a hole in the crankcase cover can be repaired with Marine-tex A piece of FG cloth can help the repair.

They are matching parts machined as an assembly.----But manufacturing technology / computer controlled machines are accurate.-----If you have time and a supply of parts than you might find one that fits exactly.

No and Yes. Not meant to be, as mentioned, they are Line Bored/Matched. But we are talking 1000th's tolerances.

I have done it with "Rat" snowmobiles with luck, but it is a chance deal. One I scabbed together a 377 Rotax, had 0.40 over Mag, STD PTO. That sled ran every time, I never was concerned to fire it up at 11:00pm and head to the Cabin 20 miles away in -40 temps.
