I just replaced the rectifier as it was not charging my battery and not sending a signal to my tach. However, my battery is still not charging. Tach works fine. Rectifier still works as I have already checked it with my multi meter.

First - what can I do to check and see if my motor is charging properly

Second - how can I check my battery. I know I can with the multi meter but just do not know what to set it to and what it should read and how to actualy check it.

Have the battery load tested if the tach is working good bet the system is charging.

Are you giving it enough time to charge the battery? It takes awhile. Battery voltage should increase as the motor runs awhile----assuming some accessory isn't drawing power from the battery as fast as you put it back in. If you really want a reading of what the alternator is putting out, connect a suitable ammeter in series with the red rectifier lead. By "suitable", I mean with respect to the expected Amps, which is probably six unless you have a high output alternator. If it is putting out six amps and the battery is not charging, suspect a bad battery or something draining it as I just mentioned.

That is an alternator the stator refers to the assembly that holds both ignition and the charging assembly. I would double check that stator I do not believe the 9 amp stator was ever put on the 49 cid blocks.
