I took my thermostat out today to test it. I noticed some sand and a fair amount of oxidation inside the thermostat housing. I am wondering if there is any way to flush the system to get rid of any trapped sand and the corrosion for a good clean cooling system.

I cant really help ( nice way to start) but when I bought my 1988/125 she was overheating at WOT. I replaced waterpump and the exhaust plate ( corrosion all the way through) and, when I removed it ( the exhaust plate) the water vanes were full of both silt/sand loose, and also in places it was rock hard. The water vanes in the cylinder head were ok, visually, so if it was me, I would run it on the hose and get it up to operating temp. If it doesnt overheat, take her on the water and put it under load. If it overheats then, I would start looking further. There is no ( so far as I know) ' quick fix flush' that you can do. Oh, and you do NOT want to remove the exhaust plate without expecting snapping some bolts. Its a right pain in the ***.

Fortunatly i do not really have an overheat problem. Over heated one time after pulling a tube for a while then shutting down to switch tubers. Only time I have had a problem. Took the thermo out to ensure that it was not stuck open as the engine runs rough when at WOT for the first 2 or so minutes after first running. Just figured that with I was in there I would try to clean it out somehow.

Motor's 18yrs old.
It could have a buildup of sand, silt, salt in the exhaust.
It's a risk to try to take the covers off.Like Justin said the bolts are weak and will break easily.
If your overheating while pulling a tube, something's wrong.
Try to figure out why.
Running rough at any speed? Do a compression/spark test.
Then check for water in the fuel. You have a water/fuel seperating filter? No, install one.
Carbs set right?

The running rough is a mometary loss of power. there was no water sep in the line. put one in during my rebuild. thinking of taking her in for a tune up and get the cooling checked out. thanks
