Ok so I just finished a complete rebuild of a wellscraft V20. I was finishing up wiring to control box so I could FINALLY put her back in the water. The problem I'm having is that there are two black wires coming out of the bottom of the control box (top mount Evinrude OMC box) that either I forgot to label or it came off. They are not the ignition or trim wires, and I can find any other loose wires. I know I'm missing something really easy but I can't think of anything right now.

Any ideas?

I take it you haven't opened up the box............I'm guessing an aftermarket (do-it-yourself) job, but if it is factory, black will almost certainly be ground wires. Myself, I'd open the box, but a quick test with a multimeter would probably do the trick.
