My 25 hp engine has had some acceleration issue, it idles well but bogs down when accelerating.
Some details:

1) New carb, the prime starter is wired straight to power because it isn't given power otherwise. Runs much better at idle with new carb.

2) New plugs

3) Battery was wired in reverse polarity but did not seem to hurt anything.

Any thoughts?

Did you buy a brand new carb, or did you clean the old carb, for some reason unknown to man it's hard to clean/rebuild a carb.
New plugs, are you sure there correct.
Heres the potential big problem, because the battery cables were hooked up reversed, the odds are high at least one thing maybe more burned up.
If you know how to test electrical parts like for example the throttle advance, etc.
Did you change all on motor and off motor fuel filters
If you decide to take it to a dealer, drive as far as you have to to get to the next village,to get to a certified Yamaha outboard mechanic, don't take it to the corner mechanic, lot's of bad experiences on here doing just that...

I do not know much about your motor, but I thought the prime start system got power to the heater unit only while the motor was running from the lighting coil on the motor
