It's more complicated and costs more to make a Fiberglass pontoon boat, it may also be a little heavier. On the flip side it may run faster and ride better due to being able to design the hull(s) for performance, which can be more difficult when using aluminum.
Cost is the driving factor for fewer made with FG.
Had a small one,pretty rough shape,took it apart,hauled it to a canadian lake-portaged it in,reassembled and used it 4years. Of course we left it there,with a painted plaque,free to use when we are not here. We had to open up the tops and stuff it full of styrofoam so it wouldnt sink. Its probbally still there,yes it was heavy,and only 10 foot long.

I was never lucky enough to fly one, but have seen a few and they're beautiful airplanes.
Anyway, I agree with the other posts that suggest the primary reason for not seeing many composite pontoons is economics. There's no reason one couldn't be built, or wouldn't do it's job well, but for what they are it's probably just going to be more expensive than aluminum.
