I have pulled my manifold and took the carb off. Put carb bolts back in and snugged them up. 1 bolt goes all the way through and the rest don't. Doesn't seem right to me

Just casting and machining difference. When the man was designed it needed X depth for bolt threads for a bolt length Y. My guess is the man might be a bit thinner at that location so it wasn't drilled as far but still has enough thread to hold

The thread on the bolt mashed up against the thread in the manifold should negate any path for air to enter into the intake stream.

Put a small mirror into ports and see if the casting below the bolt hole has broken off because someone may have inserted too long a bolt or possibly the factory casting was flawed.

The last year they used a 289 in a vehicle was 1968. Castings have improved greatly since then.

The bolts look original as they have LF on them. (Lang Fastener.) That doesn't mean at some point someone did an oops.

"Put a small mirror into ports and see if the casting below the bolt hole has broken off" If it doesn't appear that way then I would suspect it was a casting error. Who knows, maybe they are all that way.

I have the same thing on my '65 GTO some of the holes for the carb studs go into the manifold runners. Have absolutely no issue I just put some put some teflon paste , same idea as the perfect seal mentioned . Don't over think it...
