Fuel problems on 5.0 merc

I recently changed my fuel filter/water seperator on my 5.0 merc I/O fuel injected. I didn't fill the filter with gas before I replaced it. Tried to crank the engine it cranked, ran, and died. Pulled off the filter filled with gas and replaced. Cranked the engine and it ran fine. We went to the lake ran most of the day with no problems. Came time to leave and it would hit and die, hit and die. It did this for 20 minutes or longer. Finally cranked and ran fine. It has now done this twice in the same way. Did I get an air bubble that will just have to be worked out or is there a way to bleed it out. Or do I have another problem. I have never had any problems with this boat like this. Always cranks fine. Any help would be great. Thanks.

Why did you change the separator in the first place? I'd get another filter and a clear glass jar, pour the contents of the current separator in the jar and let it settle out. Install the new one, and give it a go.
You could have a bad part, or some junk in the system.

Also look around the area where you worked and be sure any wires you may have bumped are connected where they belong.

Get a pair of safety glasses. Make sure your fuel filter is secure. Find the fuel line going to the throttle body. Put a rag over the fuel line and loosen the line, gas may come out. With the fuel line slightly loosened and rag over the line, have someone turn the key to ON, do not try to start. The fuel pump will run and fuel will come out. Look for air bubbles. Repeat until bubbles are no longer pressent.

NHGuy I had a small sputter, filter looks pretty old. Thought that was a good place to start. So what do y'all think, bubbles or another problem. Seems strange it runs so good at first, then this happens. Pretty sure it's not electrical.
