Gearbox clunking

Hey guys,
I have recently done some changes to engine and put a new controller in. I had to adjust shift and throttle cables. Gone by the book and pretty sure i got it right, but now i have a clunk clunk clunk noise after it is in gear and just off idle, as soon as a rev up a bit more its gone. Would this be in my adjustment of gear selector? As before i was having issues with going into reverse. Its seems very temperamental to get this adjustment bang on. I have just had it in the shop and they are saying i have a problem in the box. But this didn't happen before i put new control box in. Any ideas before i pull the gearbox off and start stripping.

Ayuh,... Is it clunkin' in forward, or reverse, or both,..??

With the engine off and 2 people involved, put the remote in N and then remove the shifter cable from the engine. Manually move the engine shift linkage very slowly back and forth slightly feeling the cam detent ensuring the engine is in N. Then slowly move the shifter slider in the F direction (just as the cable would do if attached) while paying close attention to the position of the slider on the shifter where the cable attaches and having someone slowly spinning the prop ccw (from the rear). When you feel the teeth start to mesh, mark the position of the slider.

Hook the shifter cable back to the engine and move the selector on the "box" (assume you are talking about the remote control you replaced) into the F position from N just as you would if you were going to move away from the dock and accelerate. After the control has moved the shifter slide in the engine as far as it will go, compare the current position to the position you marked initially.

Where is the latter with respect to the former?

Manually put the engine shifter slide back in the N position and verify. Repeat process with R gear. Doesn't matter which way you turn the prop in R to get a connection.
