What is the best way to glass angles, like stringer to hull or stringer to transom. I have heard of people using bondo to make a nice rounded form for the glass to lay but is seems like there would be some strength issues there. Is there any other kind of putty that bonds well with polyester & epoxy?

Yes, add a filler to your resin and mix it to the consistency of peanut butter. Fillers that work for fillets (the rounded bead you're referring to) are microfibers, microballoons, milled glass, silica, talc, wood flour, fine sawdust even. There are others as well.

i save the dust from my sanders (belt abd palm) and make the fillets with that dust. it is clean(no big stuff)and works like a charm. but like 'bait said, do it quick, it sets up fast unless you mix it cool.

Glass fibers are the best for strength. All others fillers weaken the resin drastically when mixed to a buttery consistancy. For concave turns do a filler in the turn first, then glass over it without thickened resin. For tops of stringers and where only water proofing and ding resistance is needed use the thickened stuff. Figure anywere from 50-100% of the resin volume for thickeners to make a peanut butter consistancy.
