I have 3 batteries in my boat...one for main motor, one for fish finder and lights and one is for the trolling motor. I hardly use the one for my fishing finder so it also serves as my backup trolling motor. I bass fish a lot and on a windy day after fishing for 4-5 hours I notice my trolling motor became weak, so I switched to my backup. I was burnt when i unscrew the nut and notice that the whole positive wire was pretty hot. Is this normal?

Obviously no - that is not normal as hot wires cause fires. Loose connections and wire that's too small a gauge for the load also causes them to heat up.
