how do I wash out i/o

I have a 2005 alpa one merc i/o closed cooling system & would like to wash out any salt in the eng and out drive using salt away. To wash the heat exchanger and system I made a fitting to connect a water hose to the top of the exchangers tanks drain/winterizing plug which will let me flush the cooling system (engine off and intake ball check valve closed). But now i need to wash out the out drive using ear muff. Question . . . I have read dont run the engine with out water in the rubber pump impeliers as I have two, one on the sea water pump, engine side, and one in the out drive. can i run water in the muffs out drive with out the engine runing ? or will the rubber pump impeller stop the flow of water if its not turning. Note i cant use a tolet plunger on the sea water pick up becasue the brass intake screen, under the boat, is up against the trailer mounting rails or like 1/2" from it. therefor i cant run the engine without water in the sea water pump . . . any ideas (hope this make sense) thanks don
