how should I set up my batteries?

I have two new identical deepcell/cycle and a starter battery.

Should I run my starter on the engine and accessories and run the trolling motor on the two deep cycle batteries in parallel?
Run just the two deep cycles in parallel so they charge when running the engine?

I ran just the one of the deep cycles this weekend and switched them half way through the day, but it was a pain.

This has been discussed to death on this forum -- especially the charging from the engine bit. Chances are your engine has nowhere near the alternator output to keep three batteries charged. Install a battery switch, ACR, or isolator if you feel this is your only option. Otherwise insall an on-board charger and keep the batteries in parallel. Do a search on Dual Battery Switch or Dual Batteries. Yes -- we know you have three. Run the two deep cycles in parallel. To a switch they will appear as one battery anyway.
