I have two separate electrical systems onboard. One is the 12v system that powers the engine, lights, and accessories. The other is a 24v system for the trolling motor. The 24v system is two batteries hooked in series. I would imagine that connecting the negetive side of the 24v series to the negative side of the 12v system would do the job. Since I do operate it in salt water on occasion should I install a mercathode controller? I never let the boat sit in salt water overnite, but I have experienced bad corrosion on my trolling motor and outdrive.

Moving to Electrics, Electronics and Trolling Motors (not engine)

Grounding the negative side of both the 12V battery and the 24V bank will be fine.

Since you don't moor your boat in saltwater, I don't believe there will be any benefit of a mercathode system. Make sure your anodes are replaced if they have worn away though.
