Is this normal for water to come out these 2 holes?

With those two holes covered by water, which would (should) be the case when its on your boat, more water would come out of the prop exhaust rather than the two ports shown. In the photo with the holes not covered by water, there is absolutely no back pressure on hose ports, so the amount of water is going to be greater than if they were under water.

Those are exhaust relief ports. When thermo(s) open (140ish degrees), cooling water exits powerhead and falls down to prop exit behind those ports. Exhaust pushes some of that water out through those ports, most goes out through prop. And that’s what you‘re seeing. Totally normail. Those ports will always be above water.

ps.. your barrel water for testing needs to be deeper for testing.. waterpump must be submerged to begin pumping (4ish” or more deeper than lower unit bolts).

pss.. pee stream water doesn’t go through powerhead to cool motor. Pee stream is diverted before going through powerhead and ‘pee’s’ out that indicator. If you are ever not seeing a pee stream, and water is exiting those 2 ports (motor at operating temp), your motor is cooling normally and you won’t overheat. Poke or blow out the pee tube when you get home.
