Any help appreciated as I'm not familiar with outboards.
I am replacing a Mercury with this old Johnson. It had been stored for a # of years. Got it running in a barrel after relacing the coils. There is some room for adjustment with the coil mount screws. As long as there is clearance with the flywheel I assume it is fine. It runs ok except for backfiring the odd time. I haven't pulled the carb apart yet. looks like the starter and generator have to be removed first?
When idling the water pump output is 2 litres/min. Is that ok?
There are two 3/8 compression fittings on the exhaust cover that are not connected to anything. What is their purpose?
What is the purpose of the cut out switch connected to one of the coils?
What is the correct pre-mix ratio?

cut out switch, is to keep it from running away, if reved too high in neutral. http://forums.iboats.com/showthread.php?t=299680

The fittings on the exhaust cover are for the automatic choke. There is a heat exchanger inside there. A steel pipe is supposed to lead to the carburetor from the upper one. The lower one is supposed to be open for air to enter.
