1985 Johnson 9.9 short shaft - Replaced impeller, motor runs good, pumps water well but it fills up mid section with water and it takes 5 minutes to drain, I checked pump to pipe conection looks good? Do these have an issue under the power head with water bypass or something ?

Are all the drain holes open? The midsection normally has plenty of water (certainly up to it water line) in normal operation.

They are now - the small one in the front was clogged but after cleaning I had the same issue - I see water pushing out of the shift shaft hole in the lower unit too, is that normal - Seems as the mid section is filling with water almost to the top.

They do take a while to drain and then they sprinkle water for a few more days as you handle them. Next time you have the pump off spray the foot with a degreaser and then after a soak hose it down good with hot water and that will open up the drain holes as well as they can be opened. Rick.
