leaking window

I have a 1991 thompson santa cruz. The design is similar to a sea ray sunsport and has similar side windows. They are leaking. I had one marina seal the windows which it looks like they did at the glass aluminum interface. This helped but still some leakage. The screws are visibile as the rubber seal has shrunk. Could this be the problem If so what should I do to fix it. Also one to the hatches the window popped out. How do I get this resealed or do I just get a new one.
