lower unit wont go back on????

i cannot get the lower unit back on. ( 86 johnson 40hp) it lacks about 1/4 inch from mating up.i can spin the flywheel and the prop shaft turns, so i know the splines are lined up . cant firgure it out .got a few threads on the bolts.i put a jack under the foot and gently lifted up and it appears the forward part it going up but the aft seems something is holding it back. the old seal around exhaust seems to be a one piece and the new one has a lip on it. i wonder could this be causing the problem?

shift rod was ok just the aft wasnt going all the way up . now it does , all is good thanks anyway good people.
